You're using the test for coordinating conjunctions. But by definition, "although" is not a coordinating conjunction. There's a list of possibilities, and "although" isn't on the list.
When you put although in front of an independent clause, the combination becomes an dependent clause.
When testing for subordinating conjunctions, the sentence divides up with although in one part or another. You don't get to leave it out as a part unto itself. So
[Although we arrived on time] = incomplete thought = dependent clause
[the bus left without us] = complete thought = independent clause = main clause
