I enjoyed reading your essay. It was well written and it seems that you have researched both sides or the agument rather than just offering opinion. I do have major concerns about the some of the statements you make though:

Cause and effect is a fine mechanism for explaining classical or Newtonian science, that is, every action has an equal and opposite reaction, but it does not explain anything at the subatomic level. Quantum physics is not subject to cause and effect (see the famous Heisenberg uncertainty principle). Thus this statement:

"He had no choice but to come to that conclusion - the movement of atoms behaving as the law of causation demands forced the scientist to come to that conclusion. "

is untrue, at least according to commonly accepted science.

Secondly you spend a long time trying to logically prove that the scientific method is invalid but very little time in offering any alternative. If I understand rightly you argue that God can exist because the scientific method is incapable of proving anything that is not observable in some way. This means that you also must also accept the Church of the Flying Spaghetti Monster since it is claimed to be outside of nature and according to your argument this is sufficient.
