I am not seeing that happen when I delete emails.
Did you check your trash folder to see if the previously deleted emails were in there to verify you actually have two copies of the same emails?
What it could be is that when you deleted the emails before, the system was a bit busy and the request timed out, so those emails stayed in the Inbox, and the next time you check the Inbox, there they (still) are. That happens occasionally. In those instances, you just repeat the deletion process.
