Firstly, are you using the Mac or the PC version? Secondly, have you tinkered with any of the compile options, or have you used the defaults?

I've been using Scrivener for over 10 years and never had these issues. I suggest you contact Literature & Latte support or pose your problem on their forums: https://www.literatureandlatte.com/learn-and-support
