I'm not so sure about the story lines in ST:TOS, but a few lines here and there were a direct reference to the bible... I can't for the life of me find the name of the episode, but there was one scene where Kirk, Spock, McCoy beamed down to a planet's surface and McCoy joked "once, just once, I'd like to beam down and say 'behold, I am the Arc Angel Gabriel'"!
