If you want a story be good you need to have a good beginning.
I got two similar ideas:
The experiment gone wrong.
Tails has finally found the solution on how to turn every roboticised Mobian back to normal, though Tails didn't really spend much time testing the prototype of his machine on a test subject. Until Bunnie gets in contact with Tails, asking if she could be his first test subject.
Tails of course gladly accepted Bunnie's offer. Thinking it would be easier changing Bunnie back since only her legs and left arm was affected.
Tails should've tested his prototype machine a bit more before trying it out on someone, since his machine has a (big) side effect.

The experiment gone right.
In this story Bunnie already got turned to normal. Tail's prototype machine turned out to work perfectly without any side effects.
Bunnie enjoyed living again, finally being normal, not a weird half roboticised mobian. And if Bunnie couldn't get any happier? Everybody called Bunnie by her original last name: Bunnie D'coolette.
A few weeks later she got a call from Tails again, asking her if she's interested in being a test subject for another invention he created. A invention that could make it's user more powerful.
Bunnie wondered what Tails meant with making it's user powerful. She decides to be his test subject just out of curiosity. "Who knows what happens?"
So there you have it. Two story-lines that could be really interesting.
