I think you should take another look at Scrivener. I don't use many of its features - research for example, I keep in my wiki. However, in the left-hand pane there is a tree for each of the chapters, and beneath each one, each scene. In the right-hand pane is the index card and the project notes and the document note for scene you are editing. This is an incredibly handy layout.
Each scene is stored as a separate document, which means you can pull up a scene very fast - handy when you want to go back and check on something in an earlier scene. It also makes re-ordering scenes trivial - just drag them around in the tree. The options for generating out as eBook, manuscript or exporting to applications such as Word are incredible.
