For brainstorming, I use Zim-wiki. It's a notepad-type program that allows you to create hierarchical notes that you can cross-link. It has wiki-like features yet is as easy to use as a wysiwyg version of notepad. You can drag in images, links to other websites, use shortcut links to places like Wikipedia pages, and create blank sub-documents on the fly as you type so it doesn't slow down your flow. You can fill in those blank pages later.
Zim-wiki runs on Linux, Windows, Mac and can also run on the latest versions of Chrome (if you have the Linux sandbox enabled). Oh, it's free too.
