Should Trainers have Legendaries?

As I'm researching where the Gen 5 characters would be at the end of their journeys, I began wondering what exactly would be Canon.

For example, Suicune is meant to be caught in Crystal, Kyogar/Groudon is caught in Sapphire/Ruby respectively, and so on. Normally, I wouldn't count these as Canon, but there are some Trainers that use Legendary Pokémon. Some even use multiple. Leading to this question of, where should the line be?

No Legendary Pokémon
No Trainer uses any Legendary for any reason.

What Makes Sense
I decide what would make sense. Trainers only get a Legendary if the story says they were chosen, it had to happen, or a future game hints/confirms it.

Everyone Gets One
In the end, Pasio is a multiverse story, so screw it. If the game gives the chance, they get the Legendary.
